That sounds absurd for a new platform! And potentially dangerous for all users. People might anticipate and recognise a step up from platform to train (we’re conditioned too…) but not the opposite - could trip people up quite easily (and literally).

Some of the station platform heights in the Melbourne Metro Tunnel are out by 5cm.

That’s because of the curve right. Aren’t the new trains going to have automatic mini ramps to address these anomalies for accessible boarding points which are curved?

Yep, they will also have “electronic leveling control” which as I understand will just slightly raise or lower the actual car to meet the platform for those stations where the raised platform still isn’t quite right.
I don’t know if Sector 3 will get QTMP rollingstock though
